Long noncoding RNAs (lncRNAs) have emerged as key regulators of physiology and disease including human cancers. Thus, it is of utmost priority for the field to characterize these transcripts as potential new therapeutic targets. While there is a growing number of annotated lncRNAs, our knowledge of their mode of action is sparse. lncRNAs conserved throughout vertebrates represent a set of putatively functional lncRNAs, making them particularly interesting.To understand the evolution and the functional contribution of conserved lncRNAs, we studied the cancer-associated Plasmacytoma variant translocation 1 (PVT1) lncRNA. The PVT1 locus first emerged as a site of translocations in human lymphoma and later has been reported to have oncogenic functions in a considerable number of human cancers. PVT1 has been found in all vertebrates based on its syntenic genomic position, downstream of the MYC protein-coding gene. PVT1 has been mostly studied in cancers, however, its function in vivo, in model organisms, remains unspecified.Conserved lncRNA functions are often supported by sequence conservation. Mammalian PVT1 homologous transcripts share alignable sequence conservation. Outside of the mammalian class, the PVT1 homologous transcripts do not share sequence conservation. Nonetheless, we analyzed the sequence of PVT1 transcripts from multiple vertebrate species and identified a set of short, deeply conserved RNA motifs. Short RNA motifs emerged as a substitute for conserved sequences to drive conserved molecular functions. Thus, to determine their in vivo function, we genetically removed the regions containing these conserved sequence elements from the two zebrafish homologous transcripts. Zebrafish pvt1 mutants show multiple developmental defects and poor survival to adulthood. The onset of developmental defects is linked to the activation of the p53 pathway and correlated with an upregulation of the myc protein level. The truncated pvt1 transcripts were also upregulated, concomitant with the identification of myc and p53 binding sites in the vicinity of the zebrafish pvt1 promoters. Similarly, to the mammalian transcripts, one of the two zebrafish pvt1 transcripts was upregulated upon DNA damage in a p53-dependent manner. Interestingly, independently of the developmental defects, zebrafish mutants developed anemia, which is consistent with the Pvt1 transcript mostly expressed in the erythroid lineage during mice development. Using the incPRINT technology, we analyzed proteins that bind specifically to the conserved RNA motifs of PVT1 and found that RAD51C and NUSAP1, two essential regulators of the DNA repair pathway, are specific binders to these motifs.We report the first in vivo study of the lncRNA PVT1 and show that it has a function during development. We found that zebrafish and human pvt1 transcripts are under the control of the same transcriptional pathways suggesting their functional conservation. Overall, a better characterization of PVT1 function in developmental and physiological processes will help to establish the role of this lncRNA in cancer.
Les ARNs longs non-codant (lncARNs) ont émergé comme des régulateurs clés dans la physiologie et les maladies, incluant les cancers chez l’homme. La caractérisation de ces transcrits comme potentiel cible thérapeutique est donc une priorité. Alors qu’il y a un nombre croissant de lncARNs annotés, nos connaissances sur leur mode d’action restent limitées. Les lncARNs conservés chez les espèces de vertébrés représentent un groupe d’ARNs potentiellement fonctionnel, ce qui les rend particulièrement intéressants.Afin de comprendre l’évolution et la contribution fonctionnelle des lncARNs conservés, nous étudions l’ARN associé au cancer Plasmacytoma variant translocation 1 (PVT1). Le locus PVT1 a d’abord été associé à des translocations dans les lymphomes humains puis il a été démontré que PVT1 a des fonctions d’oncogène dans un nombre considérables de cancers. PVT1 est conservé dans toutes les espèces de vertébrés basées sur la conservation de position génomique, en aval du gène codant pour la protéine MYC. PVT1 a été principalement étudié dans le cancer, cependant son rôle in vivo, dans un organisme modèle, n’a pas été spécifié.Les fonctions conservées des lncRNA sont souvent accompagnées d'une conservation de séquence. Les transcrits de mammifères homologues de PVT1 partagent une conservation de séquence alignable. En dehors de la classe des mammifères, les transcrits homologues de PVT1 ne partagent pas de conservation de séquence. Néanmoins, nous avons analysé la séquence des transcrits de PVT1 de plusieurs espèces de vertébrés et avons identifié un ensemble de motifs d'ARN courts, profondément conservés. Les motifs d'ARN courts sont apparus comme un substitut aux séquences conservées pour guider les fonctions moléculaires conservées. Pour déterminer leur fonction in vivo, nous avons retiré génétiquement les régions contenant ces éléments de séquence conservés des deux transcrits homologues du poisson zèbre. Les mutants pvt1 de poisson zèbre présentent de multiples défauts de développement et une faible survie à l'âge adulte. L'apparition des défauts de développement est liée à l'activation de la voie p53 et corrélée à une régulation à la hausse du niveau de la protéine myc. Les transcrits tronqués de pvt1 sont également régulés à la hausse, ce qui est concomitant avec l'identification de sites de liaison de myc et p53 à proximité des promoteurs de pvt1 chez le poisson zèbre. De la même manière que pour les transcrits de mammifères, l'un des deux transcrits pvt1 du poisson zèbre est surexprimé lors de dommages à l'ADN d'une manière dépendante de p53. De manière intéressante, indépendamment des défauts de développement, les mutants du poisson zèbre ont développé une anémie, ce qui est cohérent avec le transcrit Pvt1 principalement exprimés dans la lignée érythroïde pendant le développement de la souris. En utilisant la technologie incPRINT, nous avons analysé les protéines qui se lient spécifiquement aux motifs ARN conservés de PVT1 et avons découvert que RAD51C et NUSAP1, deux régulateurs essentiels de la voie de réparation de l'ADN, se lie spécifiquement à ces motifs.En conclusion, ce projet définit pour la première fois la fonction in vivo de PVT1. Nous avons démontré que la délétion chez le poisson-zèbre des motifs à ARNs conservés induit des défauts de développements sévères liés à l’activation de la voie de régulation p53 et de l’apoptose. De plus, PVT1 a une fonction dans le développement des érythrocytes où PVT1 pourrait être impliqué dans la réparation de l’ADN.
